New Frontier

I'm a big fan of New Frontier as well as anything 50's inspired. Superman and Wonder Woman don't get a lot of screen time but the time they do have is usually spent together. Diana gets a lot of good lines and builds Clark up in a way that is slightly reminicient of Kingdom Come Diana. There is a heavy focus on their friendship as well as an underlying romantic tension (heavily reminicient of the current universe).

Superman: Red Son

OMG, please buy this if you haven't already. One of the best Superman stories to date! This story takes a look at look at our heroes through red lenses as they reside in Communist Russia instead of the USA. The SM/WW backstory is really heartbreaking... I won't spoil it for you but things do NOT end well for Diana.

The Kingdom

Kingdom Come Clark and Diana (and baby) join forces with current DCU Clark and Diana- OMG, Mark Waid loves us SM/WW shippers.

Trinity

A really good 3-parter focusing on a possible formation of the "Trinity". I think this story sort of toys with the idea of both SM/WW and BM/WW. With SM/WW it's love at first sight and with BM/WW it's more of hate (though Bruce is secretly attracted to her).

The Dark Knight Strikes Again

This elseworlds is a little hard to get through (mostly b/c of the hideous art), but the 7 pages of SM/WW planet-shaking sex make up for it. Oh yea, and the two have an ultra powerful daughter.

Bizarro World

This is a very funny collection of stories that focus on real comical real life issues. What is funny is there is not one sight of Lois. Most times Clark and Diana are seen as the couple.

JLA Riddle of the Beast

This is mainly Robin's story. However, it is briefly stated that Diana and Kal-El, the leaders of separate kingdoms, briefly courted and were engaged to be married. An evil plot kept them separate by making them believe they had each been betrayed. But they meet again and they clearly have not forgotten each other and looks like they will put the past behind them and try again.
